His last game in charge was the 1-1 draw away to Luton on Wednesday night.
Harris has been the longest serving manager that is permanent in the Sky Bet Championship, having pulled over at Millwall at March 2015 following a few spells as caretaker boss.
The 42-year-old became the Lions all-time leading goalscorer in two separate spells with the club for a player, scoring 125 target.
He guided them in charge while to two FA Cup quarter-finals and some marketing.
Harris also helped launch Millwall as a Championship side and leaves the London club 18th in the table.
Their last league success came on August 17.
Adam Barrett was placed in charge of the group and will lead them in Saturdays match against Leeds at The Den.
Millwall chairman John Berylson paid tribute at a statement about the club site.
Firstly Id love to place on record my sincere gratitude to Neil for all of his hard work, commitment, determination and inarguable success as director of this fantastic football club, Berylson explained.
Throughout his time in charge we have achieved a lot and so many of his best moments as boss will survive long in the memory of Millwall supporters fortunate to have seen and appreciated them.
Neils achievements ensure that he is listed alongside a number of the clubs greatest-ever managers, furthering his legendary standing at Millwall.
Together with his coaching team, Neil worked tirelessly to establish a civilization on and off the pitch which was befitting of the clubs heritage and history and this has definitely been attained.
Hes laid tremendous foundations from which the team can continue to build in the years and years ahead.
Neils name is synonymous with Millwall and he has always had the absolute best interests of the team in mind, handling with fantastic pride, honor and integrity, and he departs with the best wishes of everyone linked with The Lions.
Both Neil and David leave their heads held high, indefinitely friends of this team, and I wish them both every success in their future careers. They will always be welcome in The Den.
